I do remember that line and it was near the end of the series, but of course not in the very last episodes because JTT had left by then. If you go to StarGalaxy and look on the first page of JTT's Home Improvement pictures, I believe the scene is shown on the top row of pictures.
JTT was known for never taking his shirt off on the show. It was rumored that it was in his contract. Even when he did a beach scene and his brothers were shirtless, he was still wearing a baggy t-shirt. When I was watching the episode where he finally, finally showed some skin, I was sure that Tim's line "put your shirt on" was a hidden joking reference to all the stories about JTT never being shirtless.
